Moving Primary Domain Files Safely to a Sub Directory

My public_html directory looks like this:

directory > "cgi-bin"
directory > "add-on-domains" (contains directories for each of my add on domains)
directory > "sub-domains" (contains directories for the sub-domains of MyPrimaryDomain)
directory > "images" (contains images for MyPrimaryDomain)
files...    (about 30 html and a few other files starting with index.html for MyPrimaryDomain)

This is all pretty tidy except I'd like to have the 30 odd files and the images directory in there own directory without any untoward effects. I want to do this so FTPing is a little safer from operator error.

Is there a safe way to create (and point to) a directory called MyDomainName and move the 30 odd files and the images directory into it in a safe manner without loosing any associated email addresses, sub-domain references and anything else that I might have missed?
